I generally book things separately here in Italy. It’s pretty easy to make reservations. Depending on where you’re coming from, you might want to see Kayak http://www.kayak.com/ , skyscanner http://www.skyscanner.com/ or whichbudget http://www.whichbudget.com/ for flights.
For hotels here in Italy, I’ve been using the Venere site for the last ten years: http://www.venere.com/hotels/italy/ In Venice, I particularly like the Selvadego which is literally a minute from Piazza San Marco: http://www.venere.com/hotels/venice/hotel-selvadego/ or the All’Angelo which is also very close to St Mark’s. In Rome, the Accademia is just around the corner from Trevi Fountain or the Cesàri Hotel http://www.venere.com/hotels/rome/hotel-cesari/ between Trevi and the Pantheon are both very nice.
Trains are very easy to use here in Italy. you can find schedules and prices here: http://www.trenitalia.com/cms/v/index.jsp?vgnextoid=ad1ce14114bc9110VgnVCM10000080a3e90aRCRD
You can also put together flight and hotel packages at sites like Expedia: http://www.expedia.com/
